Does this trilogy basically cover the entire Naruto manga series in video game form? If it does, I'm definitely interested in playing it, as I stopped reading the manga several years ago.

Technically, no. Everything is finished up in the fourth game. So if you want the full storyline, you'd want Ultimate Ninja Storm Legacy (which is games 1-4 and has a physical copy) rather than the Ultimate Ninja Storm Trilogy (which is only 1-3 and each game can only be bought separately digitally).

Actually the Trilogy does come as a set BUT can be bought separately if you don't want all of them. Least that's what I recall.
Also, can anyone else not tell a difference with these remasters? I mean, I'm sure 1080p will help and I believe the framerate was raised to 60fps, not sure, but if there are other graphical improvements, I don't see them. Cel-shading really does hide stuff like low-rez textures.

What do people think the chances are of them adding in the same mechanics as the later games? If I recall, some of the earlier games missed features like the Substitution Bar and Ultimate Jutsu Indicators. And then everything sort of improved to the current standard in Gemerations (the game I started on). Do people think they'll have a consistent HUD screen throughout all the games in this set? Or do you think they'll leave each games as is to achieve an "authentic remaster"? Personally I'm going with the "leave as is" since it seems like extra work for them to change the older game's systems, but I would love to be wrong.

I mean technically it goes from point a (beginning of the series) to point b (end of the series)
but it skips a ton of shit in between.
an example would be the first storm skips haku, the sound 4 and doesn't have the 1st/2nd hokages (i don't count terrible support only dlc)
for the most part the 2nd/3rd games do a better job in that they don't skip important stuff, but if you want the PTS story through a game it's better to play the original PS2 ultimate ninja ones.

They would effectively have to redesign each game from scratch to add in the newer features.

That's fine when you consider at least where Tobirama and Hashirama concerned played virtually no role in the first part of Naruto besides Orochimaru summoning them to fight Sarutobi.

You would kind of have to.

Besides skipping out on some battles during the fourth ninja war in the 3rd game
Like Sai fighting his brother.

...Which only includes two games 4 and 5 the latter of which was never released in America for some weird reason.
