At about 8:23 to 8:33 in episode 2 the song "Binkan Salaryman no Uta" from "Club To Death Angel Dokuro-Chan" plays in the background until Haruka and Yuuto enter "Animate".

At around 17:35 to about 17:58 in episode 2 the song "Akkan Berry Berry" plays in the background. This song is the opening to the Ichigo Mashimaro OAV and Mamiko Noto (Haruka) is one of the singers.

In episode 4, for about 10 seconds "Hishoku no Sora" by Mami Kawada plays in the background when Haruka announces her cosplay. It is the first opening song to "Shakugan No Shana".

in episode 4, about 6 minutes in, Nanami Nanashiro comments about Kana Ueda being a popular and beautiful voice actress. This was a joke based on the fact that Nanami Nanashiro is voiced by Kana Ueda.

In episode 4, The military jacket and cap that Yuuto is wearing as part of his "disguise" during the episode while following Hazuki is a actual US Navy squadron permanently based in Japan. The squadron, VFA-102 "Diamondbacks", is based at NAF Atsugi which is about an hour away from Tokyo.

In episode 6, beginning at 16:00, the first opening theme for the first season of Shakugan no Shana can be heard in the background.

In episode 6, a billboard shown prominently at 5:13 advertises "Tomadoi Bittertune" by Milan Himemiya and Chocolate Rockers, which is the the opening theme (and its performers) for this series.

In episode 6, the Summer Comiket Response booklet Nobunaga gives Yuuto is a parody of the instruction manual from the original Gundam series. There is a character with a Gundam helmet on with the "V" symbol on the top left.

In episode 6, the person Nanami dresses up as to give Haruka the doujinshi is the former Japanese Minister for Foreign Affairs and a candidate for the next Prime Minister, Tarou Asou, who is well known for his interest in manga.

The preview-ending line in episode 6 is "Inazuma Kick!", which is an attack in the Gunbuster OVA series.

In episode 6, the large man who takes the last Cat Bus Stop doujin, and bumps with Haruka bears a very striking resemblance to Mitsunori Kugayama from Genshiken - one of the main characters who was known to be obsessed with Comiket events.

At 5:05 in episode 7, Yuuto is heard saying one of Shana's most well-known lines, "Urusai, urusai, urusai!"

In episode 8, the movie posters in the background at various points when Yuuto and Mika are talking outside the theater (around the 13:50-14:30 mark) include ones for Labyrinth and Princess Bride.

In Episode 8, the preview for the next episode references the UC era gundam series (though it appears strange because she's using the calendar for a date 700+ years before it was apparently established).

In episode 9, amongst the cosplaying waitresses in Haruka's dream at the 4:15 mark is one wearing a Boogiepop outfit from Boogiepop Phantom (the one on the far right).

In episode 9, the entrance wall to the cosplay shop (on the far right at 9:40 and in the back right at 9:45) has another poster advertisement for "Tomadoi Bittertune," the series' opening theme.

In episode 9, the preview uses taglines found in the previews of Please Teacher!, such as "You have to check it out" and "This is a priority one." In fact, the entire preview uses lines taken word-for-word from the preview of episode 10 of Please Teacher!.

In episode 11, when Yûto first meets Shute Sutherland, the music in the background is a famous classic theme: "New World Symphony" by Antonín Dvořák.

In Episode 12, at 24:15, there's a pink Mikuru Asahina from The Melancholy of Haruhi Suzumiya doing a "It's Classified" pose on the bag.
